We seek a PhD with strong computational and data management skills, as well as experience in multi-PI collaborative projects. The fellow will work under the co-supervision of Drs. Lincoln Stein and Bo Wang (UHN, Vector) to design and train a series of generative artificial intelligence (AI) applications to simulate the patterns of mutations observed in cancer genomes. In addition, the fellow will participate in other cancer genome-related machine learning and AI projects as opportunities arise.This position is temporary, full-time for one-year.Position Responsibilities

  • Develop and test frameworks for generating somatic mutations with the same characteristics and frequency distributions as those observed in specific tumour types.
  • Evaluate the generated genomes for fidelity and iteratively improve the framework.
  • Publish the genome generator algorithms in a peer-reviewed journal.
  • Work with the laboratory's collaborators to incorporate the generator into tools that simulate short- and long-read sequencing in order to generate a simulated set of cancer genome sequencing reads.
  • Release the generator algorithm as an open source package.
  • Publish a repository of synthetic genomes with known ground truth.
  • Participate in single cell sequencing journal club and laboratory group meetings.
  • Work with supervisor to develop a personalized program designed to provide appropriate training in student mentorship, the design and ethical conduct of human studies, laboratory management and budgeting, and research grant preparation
Qualifications
  • A recent PHD in computational biology, bioinformatics, or related fields
  • Experience with sequence and/or genome analysis
  • Self-motivated individual eager to learn new techniques in computational biology and bioinformatics
  • Expert with modern machine learning and generative AI tools, such as PyTorch
  • Strong familiarity with Git source code control system and software engineering best practices
  • Excellent communication skills
